If you want to believe this is like a lot of "Goodbye" episodes, I see only one scenario: Greninja is hit by the corrupto beam, cut off from Ash until he uses the power of friendship and stuff.

Serena will win.
Ash will be dumbfounded, and unable to cope with the situation.

Then Team Rocket will pull off their scheduled raid on Oak's lab.
Ash will try to use Synchro with Greninja but fail because he's out of it.
Oak's cousin, who is visiting, will be the one to drive TR off with his Alolan Pokémon.
He will then suggest that Ash is simply too stressed and distraught to pull Synchro, and suggest he take a vacation to Alola in order to relax and have fun.
Also mentions a special course for young trainers where they learn Z-moves, which he mentions being similar to Synchro and that they could help him have better Synchro with Greninja.
Ash decides to do exactly that, and takes only Pikachu since he wants to meet and catch all those cool new Pokémon as well.
Before leaving he video calls his friends on Kalos and apologizes for leaving so suddenly, wishes them luck on their own endeavors and promises to be a better, more focused trainer when they next meet.
