Synchro probably will be in the games, but I don't think Ash-Greninja specifically will be in the games. Isn't syncro supposed to add trainer's features to the Pokemon? Well, the player wont be Ash, so there's no way THAT syncro will be in the game. However, maybe syncho Greninja that has player's features (maybe the Alolan trainers) will be in the game.

I have nothing against the idea of synchro in the game but I doubt it's happening, purely because of how much work would be required to do the sort of Pokemon/Trainer fusion thing. Even if synchro is limited to the 3 starters and doesn't take into account character customisation, that's still a minimum of 6 new models (accounting for player gender), or 12 if you believe the rumours on split starter evos, not to mention the effort of adding synchro to other popular and marketable pokemon like Lucario, Lugarugan, gen 1 starters, etc. Also how would synchro work for non-humanoid pokemon? Greninja getting a few attributes of Ash is already weird enough, imagine it on something far less humanlike such as the quadrupedal pokemon and it seems quite uncanny valley. I'm not sure how they'd make it work if any of SM's starters get non-humanoid evos or for Torterra if we do end up getting gen 4 remakes.

Plus, how would synchro even be anything different than a glorified mega?

I don't mind the idea of synchro though and if it turns out to be real it'll be a pleasant surprise, I just don't see it as likely.
