So does Pokemon Generations suggest Perfect Zygarde is in Kalos

It's also possible that the minecart ride with Noivern was the only Kalos section and The Zygarde scene is supposed to be in Alola. Alternatively, Perfect Zygarde could be in Terminus for the sake of the Generations story and it's not supposed to match up perfectly with what we saw in-game.
I do like the idea of returning to Kalos though

The other region scenes were basically pokemon fight + random legendary
Here the pokemon was noivern and the random legendary was Zyggy

I don't think those scenes were meant to be events from the games, just Red traveling around different regions after winning the Kanto league. Maybe it was still in Perfect form when Red found it.

Zygarde in-game appears in a branching cavern with some grass and sunlight in spots. Why is there a purple crater here?

Its exactly the same strategy like Origins with the reveal of MegaCharizard X, probably we are going to gather all the zygarde cells in Alola, and a ferry or an airplain is going to take us to Kalos again to awaken the true form of Zygarde in Terminus Cave, they were hinting in something with that part of the trailer, that´s for sure.
