I have an idea. What if instead, a scientist were your mentor? He gave you your first Pokemon and pokedex, and then showed up throughout the game to give you advice, so on and so forth.

There are some very minor NPC scientists who are often good or at least not evil. And the professors are scientists. But yeah a lot of major scientist characters are villains.

Colress was definitely a villain. Also the entirety of Magma, Shelly in Aqua, the Flare scientists, and Rocket had scientists working for it. Arguably Cyrus, though maybe he's more an inventor/engineer.

Colress was neutral. He didn't care for whatever plans Team Plasma had. He only wanted the resources to further his research. When it became clear to him that the player's path could further his studies, he switches over with no hesitation.

He was amoral and willing to do anything for the sake of his research, that and the fact that he worked for Plasma is enough to make him a villain. He's not malicious and does become better by the end, but he starts out pretty villainous.

Colress is a pretty cool villain, because he's so damn charismatic it makes him dangerous.
He's the sort of mad scientist that becomes obsessed with work and furthering his discovery and he goes to any means necessary to further his goals.
He is the sort of scientist we all fear in fiction. One that will go too far and cause a major catastrophe. He wouldn't even feel guilt over it at all because he'll see it as an achievement. He's blind to the morality of his actions.
He could probably charm his way into any group. A genius sociopath. He could get people on board for just about anything.
Want to bring otherworldly creatures to this dimension and tap into their power? Sure Colress sign me up you magnificent bastard. Nothing could ever be wrong with that. You told me it's all going to be great.
