Lusamine started Aether Foundation to research the possibility of humans gaining Pokemon powers. Volunteers became much rarer as Lusamine's experiments and testing failed with harsh consequences, and so Lusamine began forcing the experiments. Many Aether members abandoned/escaped Lusamine's control, so Lusamine grew desperate and used younger sister Lillie.
Lillie transformed into the first Ultra Beast, a very powerful Pokemon-like creature with the ability to manipulate space. To ensure she didn't escape, UB01 was sealed in a special containment unit to be observed and studied. Horrified by this, Lillie's older brother Gladion helped her escape, but discovered Lillie had lost her memories. Horrified, Lillie vanished into a portal to an unknown location; Gladion escaped shortly after.
Lusamine, outraged and distraught by her prized subject and so many of her 'servants' escaping, began performing more extreme experiments on whoever she could, even herself. This resulted in the other Ultra Beasts.
Gladion found the former members of Aether Foundation who had escaped and they agreed Aether and the UB's had to be stopped, but they knew they had to stay off Aether's radar. To accomplish this they took on the name "Team Skull" and dressed like thugs in hopes to make it appear they had to resort to a life of petty crime after leaving Aether Foundation.

Professor Kukui found UB01 roaming the wilderness and, secretly being the mastermind behind Aether, identified her immediately. He followed her until she transformed to her human state, at which time he took advantage of her confusion and loss of memories. He 'took her in' and earned her trust, manipulating her to believe Aether Foundation were noble and Team Skull were evil.
Fearful for his sister's safety, and concerned they would reveal their true intentions and therefore become Aether targets, Gladion and Team Skull kept quiet about their real intentions and instead made it appear as if they were bitter over having been 'cast out' of Aether and never having been seen as true equals.
Secretly Team Skull seeks the power of the island guardians, and through their scientific knowledge and experiences with Aether, sought to use the guardians' powers through alchemy to form a chimaera Pokemon powerful enough to oppose the UB's; Type: Null was created.
In a similar way to how he manipulated Lillie, Kukui also manipulates the player character to believe Skull is bad and Aether is good. This results in the player character being captured and experimented on, being forced to attain an Ultra Beast transformation of their own. This backfires however, as this form is used to escape Aether, and eventually to team up with Team Skull to take Aether down once and for all.

ok not really a original plot, but work for any sf anime.
So bad that GF real plot is about mutant pancakes of twilight zone
