Depends entirely on what role the opposite gender plays in the story. If you interact with them a lot it'll be more worthwhile to play as the boy so you can see the girl being all cute and shit.

If it isn't as much as May in ORAS then the girl will be the better choice since she'll almost definitely have more customization options.
