The series moves organically. All media affect each other depending on what Pokemon or mechanic becomes popular.

For example, that furshit named Braixen became popular because of the anime, and ended up getting a spot on Pokkén. Likewise, Lucario started out on the anime, was kept around for Brawl, and his status was maintained up until the point he became the poster boy for Mega Evolution.

That's how these things work. Greninja's popularity across media likely also resulted to his elevated status and the upcoming Synchro mechanic that will come on the games.

The fact butterfree's model looks so wonky is because it's based on the anime proportions.

The Pokemon in general act a lot more intelligent and human-like than what it seems they were originally intended, probably because the anime decided its better to have them act cute and human-like.
For example a big deal was made in the Pokédex about Pokemon like lapras and dragonite being extra intelligent ("lapras can understand human speech")... Those characteristics don't really seem relevant in a universe where more or less every Pokemon is just as smart as a human.

Just a change in style, to make it more cuter and to appeal to more kids and people.

The only thing that has really affected the games from the anime is Pikachu no longer does its cry, it says its name like the anime. Potentially Synchro like Ash-Greninja for SM too, but we don't know yet.

In the Unova anime was stated that Pikachu can't be caught at all in Unova, this was refered in the games by lacking any possibility of catching it. Two years later (B2/W2) Unova has more diversity but Pikachu still can't be caught but FUCKING Dunsparce and Skitty can.

In Gen VI games Pikachu's cry was changed to the one from the anime.
