I originally had this thought as well: if Ash leaves Lumiose after that episode, he would be alone with Serena. However, this idea is predicated on the premise that Ash leaves Lumiose but not the region after the repairs are finished. The fact of the matter is that he doesn't HAVE to leave Lumiose, which means the lemons are still within walking distance of him in that scenario.

If they go to Vaniville, then absolutely they'll be alone.
