I would say that as long as it fits with the game's mechanics it can work. A character being unbeatable is fine as long as they don't make an actual fight and have you lose in a cutscene or something. I'm still mad about that guy from ME3.

Final Fantasy VIII is a good example

During one of the earliest missions, a giant mechanical spider chases you down a hill. Your options are to evade the boss (two different ways), or fight it to temporarily cripple it (20% health, where you are told to flee), and then it will heal up and chase you again. This is all happening during a very restrictive timer.

It's an extremely difficult boss at this point in the game so even crippling it is difficult and players are advised to run, but it can in fact only heal itself a certain number of times, and if you're skilled enough, you can destroy the boss yourself for a big bonus of AP and some useful items.
