Are there any good theories on what Pokemon actually are?
They can consume CD's to learn moves (TM's), they evolve , turn into a red light when they go back into a Pokeball and it's widely accepted that Pokemon can't die.

They're at least partially shaped by environment and human thought - especially the legendaries which usually represent important concepts. We know new ones appear (Klink) and there are no intermediate forms leading to them, they are all subspecies that can freely interbreed in egg groups and so on.
The explanations seems to be that nature and/or universe has some kind of sentient force behind it that is dependent on human thought and culture. When human mind shapes itself to have a capacity to have a pokemon, it will appear. Makes sense to have lots of similar mons in distant places (isolated cultures give birth to different mundane mons) and legendaries to represent land/water/time/outer dimensions that are global in scale.
