I think they did it intentionally. Since it donesn' matter if you win or lose to Zinnia, you still catch Deoxys right after. After Kyogre/Groudon, there was also a long unskippable cutscene.

In X and Y, at least you were able to get yourself defeated fighting Lysandre after catching the legendary, which teleported you to the Pokemon center with the legendary.

Every Z move = long unskippable cutscene
Every mega evolution/primal = long unskippable cutscene
Meeting an Island Leader = long unskippable cutscene
Fighting a totem pokemon = long unskippable cutscene
Fighting Team Skull leader + Capturing Solgaleo/Lunalaa = hour long sequence of unskippable cutscenes

And if ride pokemon are anything like ORAS' soaring they will also have long unskippable cutscenes
