Otherwise it's Nidoking or Rhyperior
Nidoqueen is a curious choice but it was his ace at the Silph Co invasion

He used Nidoqueen in the Silph Co battle and the gym battle. Nidoking and Rhydon were only in the gym battle.

Gyarados is Lysandre's mega, but Pyroar is much more fitting as his signature Pokemon.

Nidoqueen is Giovanni's highest-leveled Pokemon in every battle against him except the Gym Battle and the PWT.

He only uses Rhydon in the Gym Battle, and even then, Rhydon isn't a fully-evolved Pokemon anymore.
