Well there isn't really an established SPACE type is there? Water is probably to draw a parallel to Space being like a Sea of Stars and Planets or something.
For Flygon, they just wanted to do something different. They made a Dragonfly-like Pokemon an actual Dragon. Drapion is a bigger offender, since it outright loses its Bug type.
