Why do you think they made it a point of showing her in Lysandre's VIP box? Or that Lysandre was taking care of her well-being? We've already seen Alan work directly with Team Flare capturing Z-2. He will feel conflicted turning on Ash after this battle, but not enough to jeopardize Manon; after all, he has stated he's obligated to help Lysandre for all that he's done for him.
