If you mean by spanning generations then probably Burmy. Only available in it's debut game via Honey trees (which where annoying as fuck) and XY in a whopping 1 route full of other shitmons.

Depends on what you mean.

Do you mean the least amount of games starting with it's debut generation or do you mean rarest Pokémon period.

The rarest is a Spiky Eared Pichu sprite from HeartGold SoulSilver since you could not trade it to another cartridge I believe.

The second rarest are any gen 2 Pokémon from the original Silver Gold. They can also not be transferred anywhere aside from their own games (Gen1 may only go back to Red Blue via the Time Machine) but could not cross over to the GBA games. Especially Celebi, which only had Japan only events.

Third rarest is a special Chansey from FireRed LeafGreen I think. But you can send that shit anywhere so mevermind.

As of now you can get pretty much everything except the original Gen1 and 2 mons from their cartridges (although I hear you can transfer Virtual Console Gen 1 mons to Sun Moon so that only leaves Gen 2) and the spiky pichu, which aren't that big of a deal anyway.

The whole hitmon line, but specifically Tyrogue can be a pain to catch, to catch it in 2 routes in gen 4 or 3 routes in gen 6, you had to have beaten the elite 4 to get the national dex and then use either the poke radar or OMAS hidden pokemon thing to get them, in gen 2 there was only one given as an egg in mt Mortat at the very end, and other than that random swarms or friend safaris
