For a lot of Pokémon it's to help make them rarer. In other cases, like the female only or majority ones, it's just to make the species have more of a specific identity.
Animals don't have perfect 1:1 gender ratios either, especially fish and the like.
Fun fact- mammals are the only group that has XY chromosomes. Other groups have different chromosome sets. Classifying non-mammals as male or female is really just more for scientific convenience.
