Pretty sure that as long as it has the egg moves when you put it in the daycare, all children will have those moves. It only updates the new ones when you take it out.

OP is worried that since Pokemon level up in the daycare, and new moves they would have learned are automatically added onto the Pokemon by replacing an old one should they level up in the daycare, that they'll lose all the egg moves the Pokemon has before they have a chance to pass on their egg moves to enough new offspring.
