Design wise, think of the 'Genger is Clefable's shadow' theory as an actual Pokemon; a 'normal' looking Pokemon that has a sinister shadow showing it's true form. Lots of creatures in folklore like the kitsune have shadows that betray their disguises, and it's common in horror/fantasy stories for shadows to reflect something's original appearance.
