Do Pokemon have to be trained to not shit on the floor? I mean they are just some wild-ass animals, right? Are they taught to use a toilet, go in a box, go outside, or...?
Also, is something like a Mr. Mime easier to teach than say a Bulbasaur, or is it pretty much the same level of difficulty and comprehension?

They can apparently all understand human speech to an extent, so I imagine it's as easy as just explaining it to them. Whether they listen or not probably comes down to whether they respect you.
Alternatively, Pokemon don't poop.

What do you mean "Pokemon don't poop"?
>>27537930
But it's canon they do. You can even buy bags of Pokémon Poop.

Which pokemon do they use when bagging it?
Pokemon are pretty heavily implied to be sapient so the answer would be yes since even people need to be trained to do that

Do they understand everything? Can they use a bidet, or wipe properly? If they clog the toilet, can they use a plunger properly?

> Darumaka's droppings are hot, so people used to put them in their clothes to keep themselves warm.

Considering that Ash's Mr. Mime became their house's maid, I'm sure it can. Other Pokemon might have more trouble.
On the subject of pokemon intelligence
>"When Primeape becomes furious, its blood circulation is boosted. In turn, its muscles are made even stronger. However, it also becomes much less intelligent at the same time."
How smart is it normally?

I think Psychic types are more intelligent than other Pokémon, some even being smarter than humans
