The movies have always been their own self-contained stories, they're based on the main series but that's about it. The elements they touch upon are never referenced back in the main series, that gives the writers some creative liberty. For all intents and purposes, they never happened in the main canon.

I think it was mentioned somewhere that you can only become a permanent E4 or Champion if you were born in that region. Like, Ash could challenge and win against the Kalos E4 and Diantha, but he couldn't hold the position of Champion the way Diantha does; he could only do that in Kanto, his home region.

Other than that, I imagine that an E4 member could be replaced by a Gym leader if he applies to the position and is good enough of a trainer to pull it off.
