It's a lot easier (and way more hype) to just watch the show yourself, but I can give a brief explanation:

It's essentially a synchronized form that Ash and Greninja reach together. Ash can see through Greninja's eyes, feel his pain, and the two have their heartbeats synchronized, as well.

Greninja on its own is pretty powerful, able to easily defeat most fully-evolved Pokemon. It was also shown to once be fast enough to not be able to be seen by Sceptile. But upon using only it's incomplete transformation (we call it 50%), he was able to go toe-to-toe and seemingly outmatch Alan's Mega Charizard X (which is an Elite 4 level Mega). Briefly, after reaching 100%, Greninja was able to momentarily stomp Champion Diantha's Mega Gardevoir. So far, the majoy drawback of the form is that Ash usually faints after activating the transformation because his body can't take the stress, so we never get to see Ash-Greninja actually win the battles we know it could.

Do you see the flaw in logic of all of this? If he loses in the League where he is putting all his spirit and work into and then just a little while later most likely during the same day and defeats that same trainer that he lost to it would be both bittersweet and wouldn't make a whole lot of sense.

It doesn't make sense for him to lose at all against Alain when he has Ash-Greninja. Greninja in its half state managed to push the Champion's ace to a corner so deep that only moments later it passed out due to how little energy it had left. There is no defeating Greninja .
