Making the game more difficult involves giving trainers more Pokemon, adding more puzzles, making the gym leaders have well leveled, well planned full teams and better AI, same for the Rivals, Evil team, and the E4/Champ.
All the safari zone did was make Pokemon access only through a shitty luck based mechanic.

I agree, they should have made something new to replace the old mechanics. But removing it was still an improvement
