Even though I agree with the ethics of Pokemon Science, I would still probably be a bad guy given my curiosity of the creatures.

It's a Sinnohian myth, which means it is varying degrees of accurate. If it follows the standards of myths concerning ancient times and beings of mythical power you could go for the Greek angle (the gods fuck humans and we get demigods and what not) or you can look at it from the perspective of "catastrophic" evolution. Specifically, species of pokemon back then, whatever they were, were closer to human but still different enough for there to be a distinction (as per the myth) and something resulted in their forms become not only wildly diverse from that of a human's, but also diverse among each other.

It's an interesting take on the diversification of the species of the world (since Pokemon are stand-ins for animals) but also has unusual implications about the sentience/sapience of Pokemon - especially since there seems to be varying degrees of those qualities between species.

This is wrong, I don't know what kind of fantasy world you live in, but children ends up in orphanage for multiple reasons, and in some reasons, we do not have control over it.

It is very normal to have custody over a sapient creature, and pokemon are just like that, if people could put their babies safe inside a pokeball for easy and safe transportation, people would, because not putting your baby inside a pokeball would be careless on your part.
