Never made sense to me. If the Pokemon is lying on the ground unconscious, it should be an easy catch.

Maybe they literally lose their physical form and disintegrate into energy upon fainting? That's what happens to fainted Pokémon who have trainers, it's just those non-wild ones already have a pokéball to return to when they faint. That would explain the disappearance of the wild ones. Hard to tell, the games' depiction of fainting is kind of ambiguous.

The Pokedex should bring back habitats and add things such as a Pokemon's diet, lifespan,etc. Just so that the monsters feel like they form more of a cohesive ecosystem rather than just a string of random encounters.

I think the Poke Ball is the ONLY reason they turn into energy.
