Baine got removed from Highmountain to make the zone "neutral". Horde was to get Baine, Alliance was to get Brann. There was also something with Wrathion but that's unrelated.
Baine was a key character in the story with Mayla and how he was to help her overcome her doubts and become the leader for her people. But now he's gone, and Mayla's story just kinda ends very abruptly with her just gaining the confidence out of nowhere.
There was absolutely zero reason for Baine to be cut out of Highmountain, and I know for a fact that he won't appear for the rest of the expansion, unless he gets a novel, which is extremely unlikely.
Meanwhile Magatha's back and we just sorta accept it.

Even as an Ally player I thought it was odd that Baine wasn't present in Highmountain. It's not like we haven't seen cross-faction leaders as friendlies before; even though Varian's death looked like the Horde's fault from the Alliance POV it mostly gets pinned on Sylvanas so having Baine there with his kinfolk wouldn't have been too much of a stretch from the storyline side.

We had such severe bugs for Storm, earth, and fire during the entire EN and ToV that not even having the legendary would put it above Serenity.

Just the fact that they could have put in Wrathion to continue a storyline from Pandaria and give one of the last of the black dragonflight a little more background.

That's the problem with Blizzard, there's no coherent story, Wrathion is the last of the black dragonflight and warns of the impending Legion invasion. Then he goes back in time with Garrosh and is never heard from again. We get a small piece of information from Admiral Taylor's garrison but nothing in Legion he was just sort of dropped for a later time.
