It works because Nintendo have no kind of authentication for downloading contents from their cdn. The contents are all encrypted, so the only way to decrypt them into a usable state is with a hacked 3DS. freeShop takes care of all that automatically.
You can check the game selection here https://3ds.titlekeys.com/ It's limited to titles that exist on the eShop, and that someone has uploaded a title key for. Anything not there or that only got a physical release, you'll have to find elsewhere as a cia.
When you open freeShop, go to settings, Uodate, tick Auto-update from URL and press the little QR button, then scan in the QR code from 3ds.titlekeys when you click the QR button on decTitleKeys.bin

I have a question about installing games on a hacked N3DS.
I am up-to-date with a N3DS using Luma3DS and updated a9lh.
I installed my first game a couple of weeks ago by scanning a QR code from http://3ds.titlekeys.com/ with FBI.

Since I heard not all games work on N3DS by default (DS games, VC games etc.(?)), I wondered if I can just download and install all the games from http://3ds.titlekeys.com/ without further ado. Especially, I am talking about DSiWare games and old ones like Pokémon Yellow Version or EarthBound since those are probably emulated in VC?
