I always assumed that after Alphys repaired him she realized that selfishly putting off working on the new body to keep him around as a friend (like the logs talk about) was wrong, and installed a more permanent power source so he could stay like that rather than it draining all his energy quickly. I tried to figure it out myself and came out with something innocent, which surprised me, but it's the one that makes sense to me.
Two monsters, who love each other very very much, cuddle each other. This isn't lewd. The embrace each other, nuzzling/kissing/whatever, and their souls react to this intimate setting. The "auras" of their souls spill out, coalescing together, and from that intermingling of two souls, another is formed.

There are three types I've noticed.

I am perfectly fine with Geno Frisk with red eyes, foreshadows Chara taking control from the Player. I find it weird in pacifist art though.

Chara doesn't take full control until Asgore.
It's Frisk all they way through.
It just removes the thought of Frisk doing anything bad all together.
It ruins otherwise cool art for me by depicting events that never happened.

Don't get me wrong I am not a Chara dindu, but Frisk is just as guilty as Chara and the Player is.
I love Pacifrisk but that isn't the only personality Frisk can have, and I wish there was more art depicting that.
