It's not a particularly bad case of NTR, I just got used to NTR one-shots that were either very quick, never really focused on develping the MC, or focused on the MC a lot but still managed to have a somewhat happy ending.
This one builds the MC's relationships for like 60 pages before removing him from the picture entirely, but is otherwise such generic NTR that the whole thing feels bad not because of the NTR but because it doesn't seem like the way a story should go regardless.

From Lilly's perspective, Niji would have been a lifelong companions she would have dearly loved, but at the same time, could have been a very obvious sign of her blindness and dependency on others for certain tasks. She possibly could have resented that dependence and that could have shown in the route, though I'm unsure how.
From what I understand, Niji would take a dislike to Hisao and part of romancing Lilly would be getting Niji used to Hisao.
The other idea was that at some point, Niji would be in an accident and Lilly would be left without the support and guidance he gave her, letting Hisao take over that role in her life and being there to comfort her in the loss.
Niji was cut it seems because making him in sprite form would be an issue and he would have distracted the story away from Lilly. It may have been Niji was part of the route when the girls wee more independent, but eventually their stories melded into the pairs we have now (Lilly/Hanako, Emi/Rin, Shizune/Misha) and adding Niji would have just been another side character to consume route time.
Overall I think it's a good idea they took him out, though I like to imagine what he would have been like. My personnel feelings are that Niji was around when Lilly was younger but died just before Lilly attended Yamaku.

South America's "races" are kinda hard to grasp. Most people would recognise animism, shinto and spiritism purely from the names and from cultural osmosis, people who keep on eye on the news would likely recognise Zoroastrianism. Mormonism is an influential modern western religious offshoot of THE major western religion so it can't really be compared to people not recognising obscure eastern religions unless you're from Asia.

I had two dreams of Lilly that I can recall.
One was was us getting married. I was in a big church from my area looking for her. I'm not opposed to recognizing fallacies and mentioning it, but whenever I come across someone who doesn't even provide evidence for their own point beyond, "Strawman! Ad hominem, maybe! Begging the question... I think!", I tend to get annoyed...Especially when they don't realize they've fallen into the fallacy fallacy by performing this.

I've seen a lot of people not understand how fallacies work. Some doing what you said and instead of arguing, trying to point logical fallacies at specifics like they invalidate the whole argument or misuse appeal to emotion and ad hominem when they didn't fit.
I usually don't argue much when I know it's a lost case, which means I don't encounter this a lot. If you feel like you're wasting your time, it's probably time to stop. Either that or try to explain why they're wrong.

We also done a lot of letters and emails, both formal and casual, cause that appeared a lot on final exams. Once during classes I wrote one for myself, one for my friend and helped a whole fucking lot another three people. Teach knew it, she seen it all. When my friend turned in "his" letter for grading she looked at it and told him "P, tell anon he got you an A". I got him an A.
