I've marked the areas you should plant your C4 with decoys. And then stand where Snake is in the bottom picture, and shoot one of the Skulls, alerting them. When they materialize, they'll do so right on top of the C4, at which point, quickly detonate it, blowing them to hell.

Thematically, TPP is "done" and a complete package. The theme of revenge is left how it is because Kojima's point is that revenge itself doesn't account for much more than motivation. After this you take into account the second major theme of the game, race, and realize the point he's trying to make is that there can be no progress in a cycle of revenge and violence.

This is also why the fourth ending of the game relies on an online component and the gaming community working together.

There is a lot of cut content, and as a narrative, in terms of continuity with other MGS games, yes, THAT part isn't wrapped up, and they really needed to tie up Eli better.

However from a thematic perspective everything that's in the game works, and ALL of the MGS games put more emphasis on the narrative than the continuity of their plots. If that wasn't true MGS 2 would be a lot worse in comparison.
