The minutemen are a civilian militia that has no qualms with anyone unless you, the leader of the Minutemen, actively antagonize one party or another. They don't even oppose the Institute.
They just fight raiders and chase feral ghouls off farms, that's the extent of their plan to help the Commonwealth. Meanwhile, the Institute and BoS could be wreaking havoc or planning a massive takeover and the Minutemen would know jack shit about it.
