Because of how you know Save, you cannot kill yourself or die, you just get loaded back. Hence why, in game, you can actually tell Asgore he's killed you, and there being no seen ending where what happens after Asgore killed you.

I think part of the reason Alphys feels so much guilt is because of her motives. According to her notes, she wasn't doing the Determination experiments to save lives, she was hoping to harvest the souls of dying monsters as a power source. When they seemingly came back to life, she considered that a failure and tried to make the most of it.

Her actions weren't bad to an outside observer, but she's not judging herself from the outside.
