Adachi isn't morally 1 dimensional. The IT literally tell him that he may be right, but he's going about everything the wrong way by trying to let shadows take over the world. How is that 1 dimensional? Persona 5's morality doesn't necessarily come from it's villains, but from the Phantom Thieves themselves. A major arc of the game is about the Phantom Thieves realizing that they've lost sight of their morality and are just in it for the glory. The game's main themes and messages aren't about morality anyways, it's about abuse of power and corruption.
The Phantom Thieves target the worst of the worst to reform society, of course the villains aren't sympathetic for the most part. Although honestly, they are all somewhat sympathetic, especially Akechi given that all their distorted desires came from a good place originally, and they all lost sight of their original morals and gave in to greed and power.
Persona 3's villains aren't really morally complex, no, but they're also a relatively minor part of the game. The game's main struggle is SEES fighting to prevent Humanity's destruction, while coming to terms with mortality and loss. I wouldn't say there's a lot of complex morality going on, but it's also not what the game is going for. As for the "pointlessly evil" gods, they all represent the warped desires of humanity itself. I guess it's not particularly morally complex, but it's definitely more than a generic evil god trying to wipe out humanity.

I feel like you're missing the trees for the forest here and oversimplifying and generalizing the games. They're all more complicated than that.
