That seems like an obvious bomb spot to me, there's a fence on both sides of the "door." As soon as I looked at the thumbnail I could tell where they wanted you to bomb because the layout drags your eyes there.

Another place where I got stuck was talking to this fucking guard.

Those are the only places where I've gotten stuck so far, just beat Gleerok.

Have you ever played Super Metroid? The game utilizes context clues in the environment much more frequently than Zelda, playing through the game might improve your skills at recognizing context clues and giving you ideas to try using your abilities on different things.
