The Zora evolving into birds doesn't contradict any prior established "rules" within the fantasy world, so you can suspend your disbelief for them evolving into something that doesn't make any sense in the real world.

Zoras evolved or rather transformed into Rito by divine intervention so that they didn't go undersea.

Also, Zoras like Ruto and his dad are actually Sea Zoras, as stated in Oracle of Ages, while the monster-like Zoras are the river Zoras, even if the Sea Zoras are shown to live in rivers as well.
