Recently started playing Super Mario 64 on the Wii Virtual Console to see if it held up well (it did). I have to say, it feels much more dynamic using a GameCube controller- Z button makes a good ground pound, the C stick fools you into thinking the camera's more responsive, and it just feels better in your hands. Who else agree?

I'm suspicious of what you said because Z is mostly for long jumping among non-noobs
Never got to play it with GC gamepad, but the OG N64 controller + the little I've emulated it with a cheap Logitech Dualshock-clone were both fine.
But yeah, the game's practically not aged one bit. The joy of movement and controls is still out of this world, and it still has that late-90s non-patronizing tone, which just encourages you to explore and experience things.

the deadzone of the cube controller makes it harder to make subtle adjustments in walking speeds
