Mirror's edge had you be unable to run in the start of the second or third mission, making you unable to progress.
It was especially funny since it affected a large amount of legit users at launch.

Every Pokémon game since Gen IV will stop you from gaining EXP, make no Pokémon appear, freeze your game, or simply not load new areas randomly on pirated/emulated copies.

Of course, because of how popular they are, they get patched within a few days anyway.

Spyro 3 was a pain for this, didn't get cracked for three months.
I don't know if it counted cause it fucked me even though I actually bought the game but in MGS to get Meryl's number you'd need to check the Game case back for it. I just didn't think a game would make me look outside for the answer intentionally
