Probably because it makes it easier to notice on the shelf. It would have to be placed next to the other 3DS games and Pokemon games when it's packaged like that, making it more noticeable than if it were placed next to the other DLC/paper code cards from other games. It also makes it easier for people to gift to someone.
This isn't meant to be a defense or anything, but take it how you will.
It's for exposure. 'Lets young kids see something they might not otherwise know exists unless they see it on a store shelf.
