How would a "real" Mario and Sonic game work? The two

Crash and Mario would work much better in a platformer crossover, because they are somewhat comparable.

Give them their own respective levels that play to their strengths.

Sonic doesn't even have a "gameplay style". They just throw shit at the wall every few years.

Action game where Mario and Sonic team up to fight evil.

Sonic then has levels set in the mushroom kingdom. Again the layout of the stages are adjusted to fit him. He gets the mushroom powerup and gets small when hit. When he's full sized he can greak through multiple blocks with a single jump, so from a run you could do a horizontal jump that would break through all 3 blocks in a 3 block formation. The only major change in level design here is making the levels more horizontal and less vertical. The dumb water levels would need to be completetly different though since sonic doesn't swim. Sonics power-ups could be summoning his friends (instead of yoshi) so a portal block could summon tails, knuckles, or amy with her hammer to help sonic. Tails can function a lot like yoshi in terms of unlocking higher paths. Warp pipes can be turned into spin dash paths.

Mario has stages in sonic's world. There's no loop-de-loops or spin dash paths. He doesn't get small when hit, he collects rings like sonic instead. He gets powerups from monitors. The fire powerup is the same as always. But now he also has a knuckles costume, which lets him punch (like in sonic advance) and glide (this replaces the super cape). The glide is shorter than knuckle's glide. He also gets a tails powerup that lets him have tails flying power up (and gets tired just as fast) this replaces the tanuki costume and the helicopter hat. If there's underwater stages they follow Mario's game mechanics. So pretty much picture him swimming through hydrocity without the need for air bubbles. Again, the stages are re-designed to fit his physics and mechanics, they're basically just using the sonic level's skins and enemies. Though things like springs still appear all over. He has to kill enemies by jumping on them just like in Mario, which means some of sonic's enemies will be trickier for mario, and will require him to have a power up, or to dodge them.

Make it an RPG.

Bowser would attempt to capture a princess from Sonic's world and become confused there's no princess. Eggman would find ways to use Goomba's as energy sources but nobody would really care outside of Bowser.

Throughout the game Bowser and Eggman would constantly be at odds with each other, probably sabotaging each other more than Mario or Sonic does to them. Later on Eggman invites Bowser to team up so they can focus on destroying the hero's first before they destroy each other, but Bowser declines his offer in a fit of rage so Eggman pulls out his back-up plan by forcefully making Bowser join his side with a mind control device.
