I'm not sure myself. I thought it was a fine game (not the best, but not terrible) but apparently a lot of people hate it. The most common complaints I can recall are that the encounter rates are too high and that the story is lacking, or boring, or something.
Personally I did hate a few things about it, though. Going up on the Sky Wave was a pain in the ass to go between countries, and while I don't specifically remember it, the Bermuda Maze sticks out in my mind as some sort of slog.

It doesn't build on SF1 in the sort of way BN2 built on BN1, the story isn't as good as SF1 or SF3 and ultimately the only things you need to know from it for SF3 are Solo and his background, and the encounter rate is abnormally high.

The plot is the most filler plot to ever exist. Even BN4 and BN5 had a plot with more relevance to the overarching story.
Having two unique save files with each being a different version was 10/10 though, only way it would've been better is if one of the games was actually Aqua Pirate instead of having two Thunder Zerkers.

I honestly don't know how SF2 killed the Starforce series. The only real issues I had with it were the Sky Wave and traversing between countries. Secondly some of the DX bosses being completely hard to beat or in general the encounter rates being strange.
Other than that I had no issue with the story. What did people expect after SF1? Geo's relationship with Luna and the gang improves and he becomes even less of a shut in and more connective with people. The story with Mu and Solo's introduction was pretty lore filled and Megaman finally getting a real rival was hype.
Not to mention you could use Wave Command codes to essentially make the game retard easy. And the forms were pretty damn baller, I love Ninja and Tribe King.

I think the Chaos Unison's you get in Team Protoman make up for it having the inferior base souls though even if the Chaos Unison souls are still pretty inferior to it's Colonel counterpart.
