So the Episode 3 script still does not explain anything about the G-man, where did he take Alyx and what happens after they destroy the Borealis. Does that means there was going to be more? If so, then why are people saying HL3 might never happen?

Episode 4: Return to Ravenholm was leaked a long time ago, and was supposed to be made by the Dishonored guys. Also Warren Spector was supposed to have been contracted to make an episode, what one we don't know.

G-Man just means Government Man
He is part of a government from the multiverse or from Earth.
My guess is that he is a shapeshifting entity so he is definitely not human.
He is an antagonist of the Vortigaunt as seen in Episode 2 and also an antagonist to the combine.
He also set up Black Mesa so that the multiverse portals to Xen would open, leading to the invasion by the combine.
It would make no sense that he's Gordon.

It's clear he works for a company or association beyond even the combine, and assigns people to do his dirty work, and guides them. The glimpses you see him throughout the games is him making sure you're not in any danger of messing up. Now he's repeating the cycle with Alyx, and maybe he did the same with Nihilanth.

Gordon freeMan - Gman
You can argue that Gman is Gordon from an alternate universe, a universe where he became an important tool for an advance cosmic organization.
My theory is, since Gman is a twisted version of Gordon, he probably wants to be above the entities that control him from that alternate universe. Maybe he is trying to help Gordon, himself, to achieve such goal. Make Gordon succeed where he failed and, in the end, have Gordon go beyond of what Gman reached.
Maybe he is even using Gordon for his own personal benefit. He does say that he helped Gordon and Alyx despite of what the "third party" told him. That he went against his superior orders and he acted on his own behalf
Laidlaw explains this was the ending for Episode 3 and Half-Life 3 was going to be it's own thing entirely which would continue the story from there.

Episode 3 was never meant to be Half-Life 3, they're totally separate possibilities and always have been. Episode 3 would have tied up all the loose ends from Half-Life 2 and Episodes 1 and 2. Presumably Half-Life 3 would have then been disconnected from HL2 in the same way that Half-Life was heavily disconnected from Half-Life outside of minor references.
