I don't think 2B knew that 9S knew. 9S hadn't told her yet. Maybe he wanted to protect her from the truth. Or maybe he already suspected that he couldn't trust her with that.
What I don't get is why the commander let him get away with it. Maybe she was going to have 2B to kill him soon. Maybe if he was able to keep it to himself and not tell 2B, he was allowed to live as he was not causing trouble yet.

After killing their makers they became very purposeless. They became fascinated with humanity and wanted to emulate them. The androids were still going after them anyway. The war never ended. So they kept on fighting. Like humans always did.
The androids, on the other hand, were more human in many ways but they were designed to not be too human and to always feel incomplete and to mourn the absence of real humans so that they would keep on fighting for them. They focused on evolving their fighting ability to defeat the machines. They are stunted in a way.

I don't think they were supposed to, but it was always a risk since the S units are so curious and clever. The cycle kept on going nonetheless.

IIUC, both the leaders of the androids and the machines knew they were still warring just for war's sake. Or just to push themselves to keep on evolving or whatever. The machines could have destroyed the androids at any time. Maybe the androids still thought they might have a chance to win somehow.
I don't think this part of the scenario matters much. The point is just that the war has become senseless.
All that matters is the characters and their humanity. And how the war will end.

She didn't. And she also never recieved the order to kill him by the Commander. As for why the Commander never gave the order, we never really get an outright answer to it. But the common theory going around had to do with the Commander just growing really tired of the "cycle", and just breaking protocol by allowing 9s to live. Given that there was also hints of her suffering from depression and what not in the side stories, and she's not a Yorha-type android but a "normal" one (like the rest of the resistance), it seemed like a reasonable enough explanation to me.

N2 is a manifestation of the collective machine network that eventually absorbed Project Gestalt data therefor the name N2 probably stands for Nier2.
The machine network only had the purpose of "fighting the enemy" but if they actually defeated the androids they would have no enemy left to fight so the machine network ended up crippling itself so it wouldn't defeat the androids, leading to special cases like Pascal and the forest machines.
Machines did not build YoRHa instead the two factions just somehow ended up in that accidental symbiotic relationship where they would eventually destroy the bunker so both sides would be left with a made up purpose for their existence
