Using the gun on Amphisbaena is a waste, he's a very simple boss used to ease you into the game. The gun does a shitload of damage, more than everything else you get in the game, but ammo is fucking expensive and doesn't drop from enemies in the ruins so it's an emergency weapon. Don't be afraid to whip it out if you're really in trouble or don't want to deal with some enemies, like Zu

Zu's actually really easy to cheese without a gun, you can stand on the left side and dodge all his feather attacks with timed jumps. I usually only use the gun on Mom's third phase (the one on the water) cause fuck that.

But yeah, it's basically an emergency trump card and you completely wasted it OP.

This is untrue. You can buy multiple reloads, but I think the maximum amount of bullets you can have is around 30, maybe more. Certainly not over 50 bullets in a playthrough though. People do run out.
