The Void is one of the few non-meme difficult games out there. There is no difficulty in terms of execution, but it requires really, really good understanding of simple mechanics as well as very good strategy. It is the kind of game where you can quite literally paint (heh) yourself into a corner 30 minutes in and not realize until several hours later.

This level and the last level of one of the branches (it was stormy and at the end you have to go a really long way without stopping) gave me a really hard time, but they were satisfying when I beat them. Didn't bother trying to do all the optional shit, I was just happy to reach all the endings.

Singleplayer and simple, but Super Meat Boy and the DKC games, especially if you're going for 100% (or further in the case of Donkey Kong). Admittedly, collectibles that are more intuition based instead of skill add to the percentages, but the games more than make up for that in Warp Zones and Lost World/Temple levels, respectively.
Spelunky is also this to an extent, although more of it is based on knowledge of the game. That being said, consistently getting to Olmec and beyond takes a lot of work and fundamental skill.
