I liked Outlast 2's ending as well through it was more because of the "WTF?!" storyfag stuff OP is talking about.

I'm partial to New Vegas's ending because so many factions can get involved with the final battle. A lot of your choices can really build up on top of one another, and you can DESTROY the enemy faction with an army of allies.

This is my pick as well. Also a great example of choice in games. It doesn't affect anything, it's all about what you feel is right. You can learn from John's mistakes and spare the marshall, continue the vicious cycle and kill him, or even be a real psycho and murder his wife if you felt like it.
