Drake isn't really a pacifist, many shootouts are canon, but they happen because Drake makes a failure (like that the guard saw him as he want sneak past to him, bam, shootout).
You have the possibility to throw your enemies from high grounds, but you must never use that in any way. Especially in UC4 you can almost avoid big parts where enemies are, except for the scripted shootouts.

It's insane that a game that prides itself on and is praised for its "quality" of writing gets away with this. If Uncharted were just some schlock that didn't take itself seriously then Drake being a mass-murderer would be totally fine.
