Super Metroid. It is the most solid 2D Metroid to date. If you want to play them in continuity order, start with Zero Mission/NES Metroid, then Samus Returns (or wait for the 3DS remake that's about to be released).

If you want to get into Prime, play them in release order.

I'd start with Super Metroid. You'd be jumping into the middle of the series, but the story's not that complicated. I recommend it first because I've read some people are jarred by the controls from going from Zero Mission/Fusion to Super as opposed to the other way around. Then I'd recommend Fusion, then Zero Mission, then AM2R. Stick the Prime trilogy in there anywhere you want.
