Kojima actually takes a long time with EVERY game he has ever made. Due to the fact Konami made him focus on stupid spinoff games after he was done with every main game he has ever made. Peace Walker, Phone Apps, Acid Portable etc etc etc.

You can interact with Quiet in the prison room, there is an area to explore when you capture animals, there also is hidden things along the base especially items. Basically it kind of is no purpose but thats up to you to make your own purpose not the creator.
