I started playing it recently and unless it gets a lot better after New York it's a dated piece of shit.

I'm assuming its praised for the player agency and story because the levels are sparse and simple and the gameplay is rough and tedious.

It gets praised because it's a masterpiece of game design.

Deus Ex does not heavily rely on scripts, but most scripts only trigger when you enter a certain territory or trigger a certain world-entity. This allows the player to freely move through the map, using skills, augmentations, items, etc. as he pleases to complete his objectives. The game relies on its own engine and its mechanics rather than context-specific interactions. A door can be picked, opened with a key, blown-apart by explosives, etc., an NPC can be knocked out, killed, and so on. In a modern game you have a lot of interactions that only work in a certain place at a certain time, which makes the game rather static since it forces the player to do things in a specific way, whereas Deus Ex is much more open to the point where there are solutions to in-game problems that the developers did not anticipate were there.

A second aspect which makes Deus Ex brilliant is that not only it gives you all these tools to freely solve your problems but when you do the game keeps track of what you do. If you kill everyone or if you're mostly peaceful will get noticed by NPCs and change their disposition towards you. If you kill certain NPCs at certain points you might change how certain events play out. While these are mostly minor it's still something we rarely see in games.

There are also lots of other things, e.g. Deus Ex uses dynamic music that changes depending on what you're doing in-game.

While gameplay itself is dated in some regards, it's very state-of-the-art and up to this day rarely challenged in others.
