Most of the 3ds' best JRPGs are just atlus' ports of ds games: Devil Survivor, Etrian Odyssey, and soon Radiant Historia and Strange Journey.

On the DS the SaGa remakes are fan translated. You mentioned TWEWY already. There's also some ports like Front Mission. I thought the Fire Emblem games were OK and the valkyrie profile spinoff was decent but if you're not a big TRPG fan then don't bother. On the 3ds, Fire Emblem Conquest has really fun gameplay but if you can't tolerate the terrible writing you won't like it.
There's a lot of subpar games like luminous arc but I wouldn't recommend them to most people.
