Why do games do this?
They start out fun, but then it stops being fun when you have to use a sluggish cruiser because everything else is too weak.
This is an easy-peasy problem to fix: Just give everything crazy amounts of firepower, and suddenly fighters are dangerous to cruisers, but cruisers aren't much more dangerous to fighters than they were before since the fighter relies on agility to not die.

You basically explained why this happens yourself. As ship size gets bigger, relative power of ship does too. This doesn't apply to fighters and other starter craft, and it shouldn't. A fighter is not a dedicated cruiser or frigate killer, that's nuts. They're too small to pack enough weaponry or missiles to be efficient at it. Fighters dogfight fighters, and in groups maybe harass something bigger.

And the solution, as I said, is to make all weapons more powerful.
So instead of harrassing bigger ships, groups of fighters outright destroy bigger ships.
An interesting pattern can occur:
>Fighters beat cruisers
>Gunships beat fighters
>Frigates beat gunships
>Cruisers beat frigates
Because it's easy to dumb a whole lot of firepower on something slightly smaller than you, but as it gets even smaller it's hard to catch, and when it's too small it can get really bold without getting hit.
